The Kyurem in BW2 is in a noisy area, meaning that there will be random unpredictable unexpected pidrng frame advances, which would indeed lead to this. As for timer0, that's just the way it is unfortunately - there are no common ones in BW2 (and if there are you're extremely lucky), so you'll just have to roll with the punches, using chatot pitches or similar to confirm your seed.
But shouldn't the IVs be the same then? That isn't the case. In the DS parameter finder, I can see that the Vcount is different and I'm hitting a different seed even though I'm hitting the same timer0. What does that mean and what should I really do about this? Should I count those two calibrations as 2 different possibilities or as the same?
Yes, the IVs should be the same if you hit the same seed. The date/time/GxStat/Timer0/Vcount/Vframe all go into determining what seed you hit in your game (the latter 4 are lumped together and called your "DS parameters"). If any of those change, you'll hit a different seed and thus get different IVs (and similarly, nature). The point of calibrating is to find your most common DS parameters so that you minimize the number of failed attempts you get from fluctuations. You really can't do anything about the fluctuations, and just have to keep trying when things go awry. The Timer0 is the most common thing to fluctuate, though it's possible for the Vcount to change too (it's much less common on an original DS or DS lite iirc, so you could try using that instead if you have access to one).
tldr version is that it shouldn't be trying to access a file that's in C:\Windows\system32\, and the reason it's erroring is because those are system files and you presumably don't have admin access on your computer. Try downloading the RNGReporter.exe and moving it (ctrl-x -> ctrl-v) to a new folder on your Desktop or something, as the program should automatically generate the profiles.xml in the same folder as the executable is saved in. If it's in a folder that you know you have access to, then it should be fine. If you try this and it's still pointing to C:\Windows\system32\, then try a different version of reporter (9.96.5 (recommended) or 10.x). If you're still having problems after this, respond to this message because I have a couple more ideas we can try.
It didn't work and there is no version of RNG reporter that has profiles that will work. I don't know if this is relevant, but it sometimes shows it as a zip file.
Cool, so try unzipping/extracting the .zip (winRAR or 7Zip are good choices for this if you don't know how) and then running the extracted executable. If you don't unzip it first then any external files (looking at you, profiles.xml) that it relies on it won't be able to find, and this is probably why it's looking in the wrong location.

The number of advances is dependent upon the seed and how quickly you can bring up the menu, so there's no definite number. Ballpark...I'd say 5-7 advances for each (though I admit it's been a long time). If you aim for a frame that requires 20 advances for example, that should be more than enough.
I don't know of any differences mechanically between Thundurus and Tornadus. The consistent results could mean the advances are tied to the PID frame, which is something I've theorized from this and what little White Forest RNG I've attempted (another user suggested this to me...4-5 years ago I guess). I digress, but the point is I'm not that surprised you are able to get somewhat consistent results. Though I can't say why.

Having a 3ds with CFW & Checkpoint might also help too, to backup your save prior to encountering the Genies, so that you can find out what PID you've hit after saving the game even when you didn't hit the target (so that you can restore the backup earlier when you're still inside the house before the encounter)
NPC movements vary with the seed (but are actually consistent for a given seed), so there is no definite answer. IIRC there are quite a few NPCs in Nacrene, so off the top of my head...idk like 15-20 ish frames? Since their movements are consistent, you should be able to determine your shifted starting frame without too much hassle as long as you open/close the menu consistently (throw in some chatters and you should be able to find a nature sequence). If you find that they are on the verge of moving (getting an inconsistent number of advances for the same timings in opening and closing the menu), you can try resaving, which'd put them in a different starting position.

1) Yeah you'll probably find that you're "locked" onto some PID frames, even possibly hitting a lower frame with more Chatot advancements. So you may find that some frames are just unhittable. If that's the case, you'll have to find a new seed/frame and hope for the best. It's potentially faster to pick a frame that you know you're hitting, then restart the game to RNG your IDs make that frame shiny. That's what a lot of people recommend you do. I've done it your way (pick and pray), and honestly if I were to do it again I'd probably go the ID approach.

It's worth a shot if you're right there, but I would doubt it. I actually remember it being somewhat insensitive to how long you wait in the text boxes; you keep getting drawn to the PID frames. Funnily enough I did start a new file to get this specific PID, but I didn't check beforehand to see if I could hit it!
